Handlingen kretsar kring Yukari Nejima, en genomsnittlig tonåring som vägrar att acceptera sin regeringstilldelade partner. I stället bekänner han sina känslor för sin klasskamrat Misaki Takasaki, som reciprokerar hans kärleksförklaring. Denna rebellion mot systemet kallar "The Red Threads of Science" skapar omedelbar konflikt när Yukari mottar sitt officiella äktenskapsbeslut.
